Major Roof Repair - Chemical Reaction

We have a 2009 17' hilo, bought new. Got it inspected and they said we need a complete new roof due to a chemical reaction from different metals used in the construction! Has this happened to anyone else? Been searching posts but haven't seen this problem. This happened during manufacturing. Did hilo know this? We always stored inside during the winter and have taken good care of everything. Suggestions?
 
What you're describing is called "galvanic response", I believe, and IS due to a small electrical current that is formed when different metals, such as aluminum and steel come in contact with each other. It causes corrosion to form.

The usual problems that have been reported are holes in the aluminum roof over nails or screws that were used to hold down the plywood. This problem is aggravated in areas of high humidity, which your location certainly has.

I don't know if there's anything you can do to repair your damage other than replacing the roof, but other members here may have some ideas.

Rotted roof

Several members have had this happen to them. Some have self repaired and others had J&R in Ohio repair. Consider replacing with a rubber roof.
